I'm having the same problem on my MY16 250RR. Did you figure it out?

Update, problem solved !!!

So I took the bike to the local Beta dealer, he diagnosed a faulty CDI box, £250 and about 5 weeks later the problem seems to have been solved.

The guy in the shop told me that it’s quite a common problem (at least hear in the UK where it rains almost every ride) with water getting in to the connector, he advised unplugging every few rides/after cleaning the bike and giving it a light coating of dielectric grease or some sort of Teflon/PTFE spray like GT85...
